Actually, Kirei still had his Command Spells from when Assassin died. They faded because he wasn't an active master, but they returned.
Kiritsugu does have magic abilities, actually. His time acceleration is very powerful. He was from a magus family. He just doesn't use magic because prefers dirty tactics, killing from the shadows, not because he has to make up for some lack.
