As I said, nothing in filler ever happened. Which means Yamamoto doesn't have a clue really.

Actually I'd agree to that but isn't it fun to speculate over something like that - I mean I'm pretty sure that Isshin's story will be revealed somewhere along the way in the manga, so that you just have to wait and maybe you're happy cause you guessed right^^

But Rukia knew didn't she? Asked if he was afraid of his hollow side(that was out of nowhere too). Byakuya saw his hollow form as well. I wouldn't be surprised if Yamaji knew.
