hmm it reminds me of this one series about how earth was going to be destroyed. only the sons of scientists and high political figures were allowed to go. They go up and earth gets hit by a big meteor i think.
500 years later(they have these time capsules)
a few survive and some of them have these parsites that give them unique abilities.

I wouldn't know how to tweak it that much. The plot is almost exactly like the plot what Dark said.

Instead of Parasites infecting them, and giving them elemental powers.

Have like an unknown race cutting their "strongest" popualtion in half. And they know nothing of whats going on, or whats killing them, and they try to figure it out.

Thus they finally capture one of the strange beings, and begin tests on it. They later find an opportunity to set his blood in motion, to give them the same ((Strength, speed, and somekind of special power per person)). ((Say maybe enhnaced vision, or the abiliy to turn invisble, whatever.))

Thats were an enchaced "main character" comes into play. Hes the only on willing to try the blood of their enemy. People outraged, their colony spearates amung the planet, becoming several villages.
Hense the introduction of people who secretly obtain this power, and obviously still that strange race must have a leader. Or you can implement a group of people, since you liked that idea.
