leaking demon chakra seems like plenty reason for a academy student to have more chakra than a jonin. Chakra is gained through the energy in your cells, training, and experience. I don't see how Naruto could beat Kakashi is any of these categories unless you count his stamina which I'm pretty comes from the fox too. The only logical explanation is the leaking of Kyuubi's chakra into Naruto raised his levels too where they are, or maybe increased chakra being one of the adaptations Naruto's body had because of the Kyuubi. Either way the Kyuubi is the root of his high chakra levels.

The Kyuubi's chakra leaking seems to be the most probable. Is there manga examples that contradict it or something?

Why not? The people with exeptional chakra usually become elite ninja. Madara for example said his chakras were naturally stronger than any other Uchiha. Then there's Kisame. Sure he's probably done a lot of training, but his chakra levels are still off the charts. He seems a little too easygoing to have achieved all that the hard way.

I don't really know about Madara. Maybe he naturally had a stronger body. How old is kisame? Decades of being under water pressure is training. He has gills too so I wouldn't be surprised if he spent hours to days under water for a mission. He's super strong as well. He's able to overpower a frequent taijutsu using jounin with leverage working against him with one arm. Overall it says crazy cell strength and crazy experience. I don't think his regular training was lacking either. He falls into the cloud of the system.
