naruto learn the futon rasenshuriken when he train for sage mode .

He learned it with Kakashi, and being in Sage mode reduces the damage it does to himself.

and maybe the damage is reduced because he can throw it now
and it doesnt have "contact" with his hand all the time

wait in sage mode does the damage even happen, also i think he can throw it because of the natural energy. and because it has natural energy in it he is able to manipulate it with out having to have it in his hand

When Naruto used it on Kakuzu, they said it was not complete yet. And they told him not to use it again because it hurts himself.

Then he practised to master it while in Sage Mode because Sage Mode reduces the overall damage on his body. And finally he was able to complete it and is now able to throw it.
So since he can throw it he no longer has contact with it and he doesn't get hurt by it.
