in the manga, chrona is referred to with gender-neutral pronouns and we don't have that in the english language. so the subbers usually choose for themselves what to cal him/her, so Chrona's gender is left a mystery. The creator of soul eater said himself he doesn't know what Chrona is and has no plans on revealing it.

I like to think of Chrona as a guy, since when he was first introduced he said ''I don't know how to handle girls" which kinda portrays him as a girl-shy-boy. But I guess you can make Chrona whatever gender you please.
