She switches from wearing guy clothes and girl clothes and the lack of secondary sex characteristics for either gender leaves it up in the air. It doesn't matter and you should read the comments once in a while because 30 different people have explained it on almost every episode.

Anyways, if it's of any interest to you, I think Crona's more on the female side, she wears that black thing that shows of female curves (except for the chest part, though) and also, she wore a dress when she was a kid, and her hair is more girly than boyish. Lastly, I don't think the name Crona fits a guy, even in animes, because that name is VERY suggestively female.
